With the tools and modes I am familiar with (admittedly there may be
others I am not familiar with), there has (almost) always been a
consistent behavior:

- If I specify a set of source files on the command line, then they are
treated as a single stream. (I ignore here the question of library files
and library directories, which is indeed a headache in this context.)
Yeah, I know I'm probably going to get flamed here for my ignorance. So
let's say that this is the behavior I think I am seeing and I want and
expect.

- If I specify a file separately, then of course it is treated as a
separate unit. 

Now, what happens if you run a tool with a "-decompile" switch to get
the entire design in a single file which you can recompile afterwards?
